Compound Overview
ddCTP is a chain-terminating deoxynucleotide that lacks the 3'-hydroxyl group; it can be incorporated into the extension primer chain, thereby terminating primer extension, viral genome replication, and DNA synthesis. It can distinguish nearly identical RNA sequences through distinguishable extension products in primer extension inhibition experiments. As the active metabolite of Zalcitabine, it can competitively inhibit HIV reverse transcriptase, terminate the synthesis of viral DNA chains, and thereby inhibit HIV replication[1][2][3]. It has the molecular formula C9H16N3O12P3 and a molecular weight of 451.16 g/mol.

In Vitro
In poisoned primer extension reactions on total cellular RNA or purified in vitro transcripts, ddCTP (0.1 mM; 20 min) allows nearly identical RNA sequences to be distinguished through chain termination, yielding extension products of distinct sizes that can be detected by gel electrophoresis[1]. ddCTP may inhibit not only viral reverse transcriptase but also DNA polymerase γ in mammalian cells; this enzyme is responsible for mitochondrial DNA synthesis. Decreased mitochondrial DNA content and impaired function result from inhibition of DNA polymerase γ[2].
